Supply packs have a location override variable for where they go now, science crates and security crates have been updated with these to make ordnance, robotics and armory crates go to their respective departments. The science ones are mostly done for flavor but the security ones are to prevent a way of ignoring the green alert check for entering the armory without doing something like manually unbolting the door.
The goody crates for weapons have also been given a purchase lock to prevent another way of ignoring the check. You can still buy cargo crates containing weapons on green alert though, so there's a way of bypassing the alert.
