Summary by CodeRabbit

  • New Features
    • Added an option to ingest public GitHub repositories, with optional branch selection, classification controls, and model choice.
    • Expanded supported security content to include OWASP ASVS 5.0 and AISVS repositories.
    • Added document-processing options that can extract individual requirements and combine related content while preserving requirement IDs and source details.

Walkthrough

The change adds command-line ingestion for public GitHub repositories. It also adds Docling chunking, requirement extraction, configurable chunk merging, and metadata prefixes for harvested records.

Changes

Harvester chunk processing

Layer / File(s) Summary
Requirement extraction and chunking settings
application/utils/harvester/schemas.py, application/utils/harvester/requirement_ids.py, application/utils/harvester/requirement_extractor.py, application/tests/harvester_test/requirement_extractor_test.py
Chunking configuration adds Docling and merge-profile settings. Utilities detect requirement catalogs, extract requirement segments, and form chunks with section IDs. Tests cover detection modes, IDs, segment bounds, and table content.
Docling chunking and merge pipeline
application/utils/harvester/docling_chunker.py, application/utils/harvester/chunker.py, application/utils/harvester/chunk_merger.py, application/utils/harvester/chunk_pipeline.py, application/tests/harvester_test/chunk_merger_test.py, application/tests/harvester_test/harvest_pipeline_test.py
The chunker supports Docling with a HybridChunker fallback. The pipeline uses extracted requirement chunks when available and otherwise applies configured merging. Tests cover merge profiles and automatic requirement extraction.
Repository configuration and chunk records
application/utils/harvester/chunk_record_builder.py, application/utils/harvester/repos.yaml, application/utils/harvester/pipeline.py, application/utils/harvester/git_repository_client.py, application/tests/harvester_test/chunk_record_builder_test.py, application/tests/harvester_test/config_loader_test.py
Chunk records gain source, standard, version, section-ID, and heading metadata. Repository presets configure Docling profiles for ASVS, AISVS, and CheatSheetSeries. Repository validation receives the full configuration, and Git clones use shallow branch cloning with hooks and templates disabled.

GitHub repository ingestion

Layer / File(s) Summary
GitHub ingestion entry and repository download
cre.py, scripts/ingest_github.sh, application/utils/harvester/github_url_ingest.py, application/tests/harvester_test/github_url_ingest_test.py
The CLI and shell script accept a repository URL and optional settings. URL parsing supports GitHub repository, tree, and blob URLs. The ingestion module downloads repository archives and selects eligible Markdown files.
Chunk processing, classification, and results
application/utils/harvester/github_url_ingest.py, application/cmd/cre_main.py, application/tests/harvester_test/github_url_ingest_test.py
The ingestion function chunks downloaded files, writes harvest inputs, classifies them through keep-all labeling or noise filtering, and reports counts and queue items. The command exits with status 1 when ingestion reports errors or produces no knowledge and uncertain items.

Priority: ⬇️ Low

Estimated code review effort: 4 (Complex) | ~60 minutes

Change: Feature

Merge Risk: 🟡 Moderate · up to b3ee7

Configuration loading, requirement extraction, scoped queue cleanup and explicit-branch handling now appear correct. One earlier concern is still open: records built from extracted requirement chunks may get a duplicated Section-ID line. Confirm or fix that before merging. The remaining comments are small output and test-runner fixes.

Security architecture risk: 🟡 Moderate · up to e4350

GitHub ingestion can replace existing security-knowledge records before a new run succeeds, and overlapping runs may interfere with one another. New records also carry a placeholder source revision. Invocation appears to require CLI and database access, which limits the demonstrated exposure.

Retained concerns

  • High · reliability · observed: Ingestion commits deletion of all queue items for a repository before download or classification succeeds. A failed download, unmatched archive, or later interruption can therefore remove previously available security knowledge without replacing it.
  • Medium · security · inferred: Default run IDs have second-level precision. Overlapping runs can share an ID even for different repositories; cleanup and result retrieval use that ID without repository scoping, creating a conditional cross-run deletion or output-mixing path.
  • Medium · security · observed: Downloaded branch content is assigned a constant, non-revision commit identifier. Records passed toward the knowledge queue therefore cannot use their stored commit field to verify which GitHub revision supplied the content.
Security review details

Security Blast Radius

  • inferred — The demonstrated caller is a CLI using its configured database session. A run can affect all queue rows for its selected repository; a same-second run-ID collision can extend interference across repositories in that database. No network-service or tenant-level invocation boundary was established.

Security Findings and Attack Paths

  • inferred — Someone able to trigger ingestion for a repository can cause its existing queue entries to be deleted even if the replacement download yields no usable Markdown. Concurrent invocations can additionally collide on run identity; remote-only invocation was not established.

Trust Boundaries and Controls

  • observed — Caller-selected GitHub content crosses an archive-parser boundary into persisted records and optional LLM classification. Host allowlisting, in-memory archive reads, and record validation are present; they do not establish revision provenance or atomic replacement of existing queue state.

Resilience and Maintainability Implications

  • observed — Archive enumeration and member reads have no explicit size or count budget in the inspected ingestion functions; the tarball is downloaded to a repository-named destination. The resulting resource exposure depends on who can invoke the CLI and which repositories they can select.

Hardening Proposals

  • proposed — Give runs collision-resistant identities, scope cleanup and reads to owned records, and replace existing queue content only after a successful new result is ready. Record the resolved GitHub commit, and bound archive download and parsing resources.

Call requirement extraction in chunk. The pipeline imports it but never uses it.

The file imports should_extract_requirements and extract_requirement_chunks, but chunk never calls them. With requirement_extract="auto" or "on", catalog documents still go through the normal chunker and merge path. The PR goal of one chunk per requirement is not delivered. test_requirement_extract_auto_emits_section_id_chunks also cannot pass.

🎯 Functional Correctness | 🟠 Major | ⚡ Quick win

Keep the extractor's Section-ID. _prefixed_text currently adds a second Section-ID line.

_prefixed_text always extracts IDs from source_name, locator_path, the heading path and text[:800]. When the chunk comes from extract_requirement_chunks, the chunk already starts with its own Section-ID: line.

Example: the locator path 5.0/en/... produces 5.0, and the heading V1.1 produces V1.1. The outer builder then writes its own Section-ID: ... line. The record ends up with two Section-ID lines, so these tests fail:

  • test_requirement_extract_chunk_keeps_single_section_id
  • test_requirement_extract_auto_emits_section_id_chunks

Module C also receives IDs that conflict with each other.

🎯 Functional Correctness | 🟡 Minor | ⚡ Quick win

Do not retry fallback branches when the user gave an explicit branch.

This function always appends main and master as fallbacks. Suppose a user passes --ingest_branch release or a /tree/release/... URL, and release does not exist. The function then silently ingests main instead. Only the stderr log reports the branch change. Tags and SHAs also fail on refs/heads/. Use the fallbacks only when the URL and the options specify no branch.

🗄️ Data Integrity & Integration | 🟠 Major | 🏗️ Heavy lift

Do not delete other runs' knowledge_queue rows before the ingest succeeds.

This code deletes every KnowledgeQueueItem whose source_repo equals owner/repo, including rows that came from real --run_harvester runs and that Module C has not consumed yet. The code also matches artifact_id LIKE '%owner/repo%'. That pattern treats _ and % in the repo name as wildcards, and it also matches prefixes such as OWASP/ASVS-extra. The delete commits before the download. If the download fails or the URL is wrong, the queue data is already gone.

Limit the delete to rows written by earlier ingest runs, for example pipeline_run_id LIKE 'ingest-%' together with an exact source_repo match. Run the delete only after the harvest step succeeds.

Proposed fix

Restore polling on the owasp-asvs entry.

RepositoryConfig.polling is a required PollingConfig field. The old polling block now belongs to owasp-aisvs, so the owasp-asvs entry has no polling key. load_repo_config fails on the packaged repos.yaml. That failure breaks run_harvester and test_load_packaged_repos_yaml.

Add the requirement_extract field to ChunkingConfig.

ChunkingConfig uses extra="forbid", and it does not declare requirement_extract. These callers pass that key:

  • repos.yaml (owasp-aisvs)
  • github_url_ingest.ingest_github_url
  • harvest_pipeline_test.py Line 162

Each of these calls raises a pydantic ValidationError. As a result, load_repo_config fails on the packaged YAML, and GitHub URL ingest fails before any chunking runs.

Do not fall back to main/master when the user specified a branch.

_download_tarball always adds main and master as fallback branches. A user can pass --ingest_branch release or a /tree/release/... URL. If release does not exist, the function ingests main without an error. Only a stderr line reports the change. Use the fallbacks only when neither the URL nor branch_override names a branch.

Delete only rows from earlier ingest runs, and delete them after the harvest succeeds.

The filter now uses an exact source_repo match. However, it still deletes every KnowledgeQueueItem for owner/repo. That includes unconsumed rows from real --run_harvester runs. The delete commits before the download. If the download fails, or no Markdown files match, the queue data is already gone. Add KnowledgeQueueItem.pipeline_run_id.like("ingest-%") to the filter. Move the delete to after write_harvest_input succeeds.

Call the requirement extractor in chunk.

should_extract_requirements and extract_requirement_chunks are imported at Lines 10-13. chunk never calls them. With requirement_extract="auto" or "on", the pipeline still uses the normal chunker and merge path. The integration test test_requirement_extract_auto_emits_section_id_chunks expects Section-ID chunks and will fail. github_url_ingest also relies on requirement_extract="auto", which has no effect.

This repeats an earlier review comment that is still unresolved.

Static analysis flags are false positives.

self.branch cannot start with -. The __init__ method rejects it. Git receives the branch as a separate argument after --branch. The git executable name is a fixed value. No change is needed.

Per the retrieved learning, also set GIT_ASKPASS to an empty string. GIT_TERMINAL_PROMPT=0 alone does not stop an inherited askpass helper from blocking the clone.

Do not change the process-wide environment to pass the model override.

os.environ["CRE_NOISE_FILTER_LLM_MODEL"] stays set after the function returns. Later Module B runs in the same process then use this model without notice. Build the config locally instead, for example cfg = load_config(); cfg = dataclasses.replace(cfg, llm_model=model_override.strip()). Then pass config=cfg to run_noise_filter.

Check the redirect behavior of urlopen.

The code builds the URL from validated components on codeload.github.com, so the initial host is fixed. However, urlopen follows redirects without checking the target. This is low risk for a CLI tool that only contacts the GitHub codeload host. Consider rejecting redirects that leave codeload.github.com or switch away from HTTPS.

Move the __main__ guard to the end of the file.

The unittest.main() call runs before the definitions of DownloadTarballTests, IterMdLimitsTests, and IngestQueueScopingTests. If the file runs as python github_url_ingest_test.py, those test classes do not execute. unittest.main() exits the process, so the classes below the guard are never defined.

Do not print rows from other runs when the current run inserted nothing.

The fallback query selects every KnowledgeQueueItem with source_repo == repo_key. This includes rows from --run_harvester runs, because Lines 367-374 delete only ingest-% rows. Suppose every new chunk dedupes against a harvester row. The command then prints harvester-run content as if this ingest produced it. The summary counts and the printed rows then disagree. Limit the fallback to the content hashes from this run. Alternatively, print nothing and report deduped.

Review comment at @application/utils/harvester/github_url_ingest.py around lines
438 - 444:
Update the fallback query in the row-selection flow to avoid returning unrelated
rows for the same repo when this run inserts nothing. Restrict results to
content hashes derived from the current run’s records, or leave rows empty and
report the deduplicated outcome; do not print rows from other runs.

Optional requirement extract (off/auto/on) plus GitHub tarball/URL ingest
wiring for Module B → C. Stacked on #1088 librarian base.
- Do not fall back to main/master when the user named a branch.
- Download tarballs with a timeout and a size cap; cap per-member and total
  markdown bytes read from archives.
- Validate owner, repo and branch and URL-encode them for codeload.
- Delete prior ingest rows only after download and chunking succeed, and never
  rows from other runs.
- Pass the model override through a local config instead of os.environ.
