Motivation and solution

Follow-up to this review comment on Vitek-Lab/MSstats#220. MSstats no longer hard-codes a 1400px canvas for the dataProcessPlots() Plotly output. The canvas now follows the width argument, which defaults to 800. MSstatsShiny now passes the width it wants.

The width is 1600px, not the previous 1400px. The side legend takes a large share of the canvas. At 1400px, the last condition label was clipped at the panel edge on the turnover dataset (for example, 168hrs on protein A0A2K5TS68).

Depends on Vitek-Lab/MSstats#220. Before #220, MSstats ignores width on the Plotly path, so this PR has no effect until #220 merges.

Changes

  • Add QC_PLOT_WIDTH = 1600 in R/qc-server-plots.R.
  • Pass width = QC_PLOT_WIDTH to MSstats::dataProcessPlots() for the Profile and QC plots.
  • Set the plot container's min-width from the same constant, replacing the hard-coded 1400px, so the canvas and container stay the same width.

dataProcessPlotsTMT() and dataProcessPlotsPTM() are unchanged.

Testing

  • Tested by hand in the app, with MSstats installed from the fix protein turnover download zipfile #220 branch (fix-dpp-labels-legend-shiny): Summarization Plots → Profile Plots on the turnover dataset. At 1600px the 168hrs label is no longer clipped.
  • No automated tests added. The change is one argument and a style string.

Known limitation

MSstats fits condition labels to the whole canvas width. It does not subtract the side legend. A protein with longer peptide names, or with more or longer condition names, can still clip the last label. The durable fix belongs in MSstats, for example cliponaxis = FALSE on the condition-label text.

Motivation and solution

The MSstats Profile and QC plots previously used a 1400-pixel container minimum. A related MSstats change allows the Plotly canvas width to follow the width argument. This change sets a shared width of 1600 pixels for the supported dataProcessPlots() call and its plot container. The canvas sizing benefit depends on the related MSstats change being available.

Changes

  • Define QC_PLOT_WIDTH as 1600 in R/qc-server-plots.R.
  • Pass QC_PLOT_WIDTH to dataProcessPlots() as its width argument.
  • Set the plot container’s min-width from QC_PLOT_WIDTH.
  • Leave dataProcessPlotsTMT() and dataProcessPlotsPTM() unchanged.

Tests

  • No tests were added or modified for this change.
  • Test execution results were not provided.
  • The objectives report manual testing with MSstats from the related branch. The 168hrs label was no longer clipped in the turnover dataset, though labels can still clip if they exceed the available canvas width.

Coding guidelines

  • No coding guideline violations were identified in the supplied evidence.

MSstats no longer hard-codes a 1400px canvas for the dataProcessPlots Plotly
output (Vitek-Lab/MSstats#220); it now follows the `width` argument, which
defaults to 800. Pass the width from the app instead, and size the plot
container from the same constant so the two cannot drift apart.

Raised to 1600px: the side legend takes a large share of the canvas, and at
1400px the last condition label (e.g. "168hrs" on the turnover dataset) was
clipped at the panel edge.

🗄️ Data Integrity & Integration | 🟡 Minor | ⚡ Quick win

Apply width to both Plotly conversions in MSstats #220.

R/qc-server-plots.R:129 already passes QC_PLOT_WIDTH. No Shiny call-site change is required. The MSstats #220 Profile and QC Plotly branches still pass PLOTLY_CANVAS_WIDTH = 1400, while width applies only to PDF output. The Plotly canvas can therefore remain 1400px even when the container is 1600px, leaving the affected plots clipped.

Change both upstream Plotly branches to derive PLOTLY_CANVAS_WIDTH from width, then validate that the existing Shiny call produces a canvas using QC_PLOT_WIDTH. This is a localized upstream correction with high payoff, not a multi-package redesign.
