Summary

  • support model-deviation sampling for compatible canonical DPA4C .pt2 models in deepmd/kk with one MPI rank
  • reuse the driving model's outputs and canonical GPU graph, evaluating reference models only at out_freq steps
  • compute force and nine-component virial deviations with Kokkos population statistics, transferring only final summaries and optional per-atom deviations for output
  • preserve model 0 as the dynamics driver and retain existing output, relative-deviation, unit-conversion, and restart semantics

Why

deepmd/kk currently rejects multiple models, preventing model-deviation monitoring during Kokkos-accelerated MD. This change adds sampling on the device while reusing work already performed by the driving model. The existing shared node mapping remains unchanged.

Validation

Model Kokkos off (ms/step) Kokkos on (ms/step) Kokkos off (ns/day) Kokkos on (ns/day) Speedup Benchmark setup

Follow-up fixes and validation (2026-09-30)

Current head: aae754c2980b6e74729f851069e491f81da268fc.

  • Restore serial LAMMPS builds by avoiding a const-pointer mismatch with the MPI stub API in model-deviation output.
  • Correct PT2 atomic-virial capability detection for canonical (atom_virial) and non-canonical (energy_derv_c) output schemas, and add an assertion for models exported without atomic virials.
  • Earlier follow-up changes validate frozen charge/spin defaults and atomic-virial compatibility, add Kokkos integration coverage, and clear stale C-API metadata-query errors with recovery regressions.

Validation at this head:

  • Fork CI passed: Build C++, Build C library, Test C++ (5/5 jobs), Test Python (27/27 jobs), CodeQL, and Build and upload to PyPI. The mirror workflow was skipped.
  • Local validation: 38 focused PT2/metadata tests passed, including both previously failing cases. Native C++ and serial LAMMPS builds passed, and a serial LAMMPS simulation passed with summary and per-atom deviation output. The CUDA/Kokkos tests were collected but 24 were skipped because CUDA was unavailable.
  • Upstream CI is still awaiting maintainer authorization: seven workflows report action_required, including Test CUDA. Fork results do not replace upstream CI or CUDA validation.

Summary by CodeRabbit

  • New Features

    • Added model-deviation sampling for Kokkos GPU simulations using multiple compatible models, with configurable intervals and optional per-atom force deviations.
    • Sampling can include step zero; an interval of zero disables it. Calculations remain on the device with minimal data transfer.
    • Added APIs to query a model’s default charge/spin state and atomic-virial support.
  • Documentation

    • Documented setup, model requirements, deviation metrics, and the single-MPI-rank restriction for multi-model sampling.

📝 Walkthrough

Walkthrough

Kokkos now supports single-rank, multi-model deviation sampling. The primary model drives dynamics, and reference models run on the device at the sampling interval. New model metadata APIs provide charge/spin state and atomic-virial capability queries. Tests and documentation cover the feature.

Merge Risk: ⚪ Minimal · up to aae75

This change adds gated Kokkos multi-model sampling while retaining the first model as the dynamics driver. No actionable merge-blocking risk is established by the reviewed changes; proceed with normal checks.

Security Architecture Review

Security architecture risk: 🔵 Low · up to aae75

The new sampling path preserves the first model as the dynamics driver and rejects incompatible configurations. No introduced security vulnerability was established in the examined paths, but dependency and runtime coverage remain incomplete.

Retained concerns
No architecture-level concerns identified.

Security review details

Security Blast Radius

  • inferred — For the examined path, reference models are supplied through configured model files and execute within the existing simulation process and GPU authority. Additional reference execution inherits that trust boundary; the inspected change does not introduce a separate service identity or isolation boundary.

Trust Boundaries and Controls

  • observed — Ensemble validation requires canonical fp32 graph inference, atomic virials, equal frozen charge/spin defaults, matching cutoffs, type maps and conditioning widths, and zero unsupported parameter dimensions. These are compatibility controls for shared-graph evaluation, not authentication or sandbox controls.
  • observed — The GPU execution boundary already passed zero-copy graph-input tensors to loaded graphs at base. The new reference calls reuse this boundary, so pointer constness does not establish isolation from an untrusted graph. No newly introduced sandbox escape was established.

Resilience and Maintainability Implications

  • inferred — Same-object ensemble reconfiguration is not established as a supported lifecycle. Reference initialization appends without clearing, but the pre-existing driver initializer also refuses repeated initialization. This conditional state-reset question remains a coverage limitation rather than a demonstrated regression in a supported transition.

source/lmp/pair_deepmd_kokkos.cpp:215

  • The compatibility check only compares dim_chg_spin(), not the frozen charge/spin state carried by each compressed archive. compute_canonical_graph_gpu() evaluates each lower with its own baked-in state, so same-width models with different defaults are accepted and their deviations compare different conditions, contrary to the documented requirement for compatible frozen defaults. Expose/compare those defaults before accepting the ensemble, or reject conditioned archives when they cannot be compared.
    if (model->cutoff() != deep_pot.cutoff() ||
        model->numb_types() != deep_pot.numb_types() ||

        model_types != driver_types) {

source/lmp/pair_deepmd_kokkos.cpp:198

  • The compatibility gate does not verify that every reference artifact contains atomic virials. A canonical .pt2 exported with do_atomic_virial=False can pass the checks here when model 0 has atomic virials, but compute_canonical_graph_gpu_impl unconditionally reads output["atom_virial"] (source/api_cc/src/DeepPotPTExpt.cc:2594-2600), while the canonical forward only emits that key when do_atomic_virial is true (deepmd/pt_expt/model/ener_model.py:241-259). The first deviation step will therefore fail at runtime; reject such references during initialization (or add a supported capability check) instead.

Reviewed the complete current diff and the existing review threads. The Kokkos model-deviation path now has substantial end-to-end coverage and the earlier frozen charge/spin and atomic-virial compatibility gaps are addressed, but one public C-API correctness issue remains.

DP_DeepPotGetDefaultChgSpin() and DP_DeepPotHasAtomicVirial() set dp->exception on failure but never clear it on a later successful query. DP_DeepPotCheckOK() simply returns the stored exception string; it does not consume or reset it. Therefore a caller can make an invalid metadata query, then make a valid query successfully, and still observe the old failure through DP_DeepPotCheckOK. The C++ wrapper immediately checks DP_DeepPotCheckOK after these calls, so the stale state can turn a successful later query into an exception. Please clear dp->exception at the start of both metadata-query functions and add a regression that performs failure → successful query → CheckOK and verifies the error is gone.

I did not duplicate the existing inline comment on these exact lines. The older integration-coverage concern is no longer a blocker on this head: the PR now includes actual deepmd/kk LAMMPS/CUDA tests against an independent Python oracle, model-order and atomic-output cases, out_freq=0/5 behavior, graph-reuse profiling, multi-rank rejection, condition compatibility, and atomic-virial rejection cases. The remaining Ruff import comment is formatting-only and is not part of this change request.

The exact-head GitHub Actions are currently all action_required, so even after the API fix the PR will still need executable CI results before approval.

Re-reviewed the complete 20-file change at this new head. The stale C-API error-state issue from the previous review is fixed: both metadata queries clear dp->exception before work, and the fixture now explicitly verifies recovery after failed length/buffer queries and after a failed query followed by DP_DeepPotHasAtomicVirial.

I also re-checked the previously raised integration-coverage concern. The current head does contain a Kokkos-gated deepmd/kk integration suite (test_lammps_dpa4c_model_devi_kk.py) that runs the actual pair style, compares driver force/energy and device-side deviation summaries/atomic values against an independent Python oracle, exercises step zero / out_freq=0, verifies driver-graph reuse through Kokkos profiling labels, and checks the single-rank and model-compatibility rejection paths. I therefore do not consider the older unresolved coverage thread a current blocker.

No new high-confidence correctness blocker found in this head. I am not approving yet because every exact-head GitHub Actions workflow currently reports action_required rather than a completed test result (Build C++, Test CUDA, Test C++, Test Python, Build C library, CodeQL, and PyPI). The relevant CI needs to be authorized/run successfully before a final approval.

Updated the PR description with the follow-up fixes and validation for aae754c2980b6e74729f851069e491f81da268fc.

The latest commit fixes the serial LAMMPS MPI-stub const-pointer incompatibility and PT2 atomic-virial capability detection. All six executed fork workflows passed, including Test C++ (5/5 jobs) and Test Python (27/27 jobs). Local validation also passed 38 PT2/metadata tests, native C++ and serial LAMMPS builds, and a serial LAMMPS simulation with summary and per-atom deviation output.

The seven upstream workflows still report action_required, including Test CUDA. CUDA/Kokkos tests were skipped locally because CUDA was unavailable, so the fork results do not establish upstream or CUDA validation.

Could a maintainer authorize the upstream CI runs and re-review this head once those results are available?

Reviewed the three-file delta since b5b1ec1, plus the graph-export output schema and C++ output handling needed to validate the metadata change. Previously reviewed changes were not re-reviewed.

One new correctness issue: ordinary graph .pt2 artifacts with atomic virials are now incorrectly reported as lacking that capability; see the inline finding.

The mutable nlocal change matches the serial MPI-stub call site and does not alter the gathered value. No second high-confidence finding in the delta. This was static source review; no C++/LAMMPS/CUDA tests were executed locally. All seven exact-head upstream workflows currently report action_required, including Test CUDA (https://github.com/deepmodeling/deepmd-kit/actions/runs/36690526606), so runtime validation remains pending.

[P2] Preserve atomic-virial detection for ordinary graph artifacts

The new selector treats every non-canonical artifact as using energy_derv_c, but lower_input_kind == "graph" also exports the public atom_virial key. EnerModel.forward_lower_graph_exportable() documents this ABI at deepmd/pt_expt/model/ener_model.py:650–662 and returns _translate_energy_keys(..., local=True) at lines 718–724; serialization stores those traced output names as metadata. The C++ compute path itself handles lower_input_is_graph_ || lower_input_is_canonical_ together when remapping public outputs at lines 1312–1317, and the GPU graph path reads out["atom_virial"] at line 2464.

Consequently, a normal graph .pt2 exported with do_atomic_virial=True now reports false from DeepPot::has_atomic_virial() / DP_DeepPotHasAtomicVirial(), although it supplies atomic virials. Include lower_input_is_graph_ in the public-key branch and add positive/negative graph-artifact capability tests. The new dense-model negative assertion does not cover this regression.
